I haven't tried this, but I imagine you mount them
(in Linux before you execute qemu) at different mount
points (eg /hd and /mnt) and then plug them into qemu
at different -hd positions. For example:
----------------------------------------------
qemu -fda dos.img -hdb fat:/hd -hdc fat:/mnt
----------------------------------------------

If you are using icewm, CTRL-ALT-2 is unavailable.
It is better to use swm for qemu.
