Many of the fuel pumps (don't know about Kubota) have a manual pump lever on
them, so you can loosen the bleeder screw and manually operate the primary
pump (not the high pressure/injection pump) to bleed the system. The system
will gravity bleed, but it takes a while on the engines I am used to working
with (Cummins, Waukesha, Detroit, caterpillar, & Perkins diesels). It
should work on Kubota also as long as the fuel level in the tank is higher
than the bleed screw.

And you never want to leave a fuel tank sit empty for very long unless you
like dealing with rust coming through the fuel lines later. A can of diesel
fuel conditioner or adding a little dry gas (Isopropyl) as appropriate is
much cheaper and leaves the head ache fairy having to find other ways to
inflict her presence.
