What OS? I don't know of any program that will clean up CMOS once the OS is
fully booted. Are you sure there is such a
thing? Trinity rescue CD is a great Linux resource for working on Windows
systems, and it enables changing the
administrator password in most cases.

Might work--as long as you make sure the power cord is disconnected as well.
Depends on the era of the BIOS. More
recent ones require more than just removing the battery. If it doesn't work,
you gotta find the model number of the
mobo and look up information online for clearing the BIOS password. Might be
as simple as moving around a jumper
shunt.
