He says he has installed linux on there (Redhat, he already has Bl3 on another drive) and from what I understand, they are both finding only 32GB. He had to go through some shenanigans and tell BIOS it was only 32GB, and set jumpers. Should he undo this?

DFI is going to send him a BIOS upgrade because the four at their site for this motherboard did not fix this problem. He is quite resourceful.

Is there a different kernel he should try that will ignore BIOS, or is this now a hardware problem (setting the jumpers may have caused the problem?).

Yes. Kernels up to the 2.2.x range can address up to 138 GB, so he should
be fine. To use Windows or the like, he'd have to use the drive overlay
software that likely came on a CD along with the HD. But under Linux, he
won't need that.
