I eventually got this part straightened out. The problem was that I had a busybox directory, not a busybox file which I thought I had (a symlink to busybox101). I renamed the busybox directory (the old BL2 busybox, or maybe it is the BL3 busybox, I have too many boxes in there) and symlinked busybox101 to busybox then busybox to pwd and pwd worked.

Apparently you can't compile busybox with busybox ar. BL is not the best system for compiling with, obviously.
