The problem i'm still having is that i can
access my Yahoo email when i'm logged
in as root, but i still get an SSL error message
when i log in as the 'regular user' and try
to access Yahoo Mail. This is when i click
the link, before i even get to the Yahoo
login page.

links2 (that I compiled with ssl support) works for me in BL2 in console mode as user, to do SSL negotiation at yahoo mail. So does links123 non-graphical in BL3 (chrooted). I was able to actually log in.
Are you certain you are using the SSL version of links2 as user? The jwm menu points at an older version of links2 without ssl and you may have forgotten to type in links2ssl in the rxvt instead.
