To fly domestically I check all of the airline's websites themselves. The fare that you can get from the airline's website will be a few dollars cheaper than what you can get from those travel sites, since you are cutting out their service fees. The domestic airlines serving RDU that I can remember off the top of my head are:

American http://www.aa.com
Continental http://www.continental.com
Delta http://www.delta.com
Northwest http://www.nwa.com
United http://www.united.com
US Airways htp://www.usairways.com
Airtran http://www.airtran.com
JetBlue http://www.jetblue.com
Southwest http://www.southwest.com
Express Jet http://www.xjet.com
Midwest http://www.midwestairlines.com

For international flights originating from the US I have had better luck with Orbitz (http://www.orbitz.com). Using Orbitz I was able to find flights to more obscure, exotic locations such as Siem Reap, Cambodia or Cotonou, Benin, which I was not able to find consistently (or at all) with Expedia or Travelocity. Once I find a deal on Orbitz I try to see if I can find the same deal on the respective airline's site, which is not always possible, since sometimes for long international flights you get a package consisting of flights from any number of airlines that don't necessarily code share or belong to the same alliance.

Now, for flights originating from here in Benin it's another story altogether. I may be able to use the airlines' web sites (for some airlines at least) to look up schedules and find flights, but to book them I will need to go to the airline's office in Cotonou in person and pay in cash, and that in CFA Francs only!
