What happens if the user isn't aware that Spell B required Spell A to be
recompiled with a different optional depends, or forgot about it. I know I
would be likely to forget about it if I originally said no to it. Now let's
say a new version of spell A is out, so I cast it... when it optionally asks
me for that particular depends, you're saying it would default to my "no"?
If I don't remember that spell B requires this dependency, won't I break
spell B by saying "no" again?

I think that it /should/ modify the depends, or at least the user should be
alerted that some other currently intalled spell presently depends on this
option being set. And what if I do unattended upgrades? I seem to recall
that being one of the goals for the stable grimoire... in that case, the
optional depends definitely needs to default to "yes".
