    At the Univ. of MS/ Medicinal Plant Garden we too have had fungal growth on top of trays (these were flats left in the cooler for 60 days for cold stratification of wild-crafted seed; very moist surface sown flats were covered with wax paper and stacked on top of each other).  Flats were filled with ProMix (sterile potting mix) and the flats were not cleaned with bleach but reused every year.
 
The two botanists in charge of the program have never been worried about the fungus, and we were able to germinate with no problems.  Please note that we were germinating medicinal plants and not vegetable seeds...
