This problem came from some change in automake. autoheader do not change
time if file it's unchanged. This to prevent unwrong configure. However
recent automake insert

$(srcdir)/config.h.in: $(top_srcdir)/configure.in $(ACLOCAL_M4)
cd $(top_srcdir) && $(AUTOHEADER)
touch $(srcdir)/config.h.in

autogen.sh execute these steps:

Running libtoolize...
Running aclocal ...
Running autoheader...
Running automake --gnu --include-deps ...
Running autoconf ...
Running ./configure ...

so:

aclocal create a new aclocal.m4 setting current time
autoheader parse configure.in but include/config.h.in it's unchanged so
it do not update time
automake and autoconf do their jobs (create Makefile.in and configure
script)

You that ran configure which generate include/config.h and Makefiles.
Then you execute make. Make enter in include and found that config.h
it's older that aclocal.m4 so it tries to update running autoheader ...
A solution for distribution it's to delete include/config.h.in before
calling autoheader.
