While the codecs etc of quicktime are closed - isn't the file format
and atom structures an open specification?
Yes, has been for 15 years

What I am thinking of is that there could be levels of support by web
apps of quicktime.
Obviously transcoding from one format to another is a bit much to
expect at this point - but would it be possible to just edit the
metadata of the quicktime files and leave the rest of the content
untouched?
Possible but a little tricky due to the need to adjust subsequent offsets. You would almost certainly need to rewrite the file, unless you wanted to make a reference movie that pointed into the original file.
