Are you sure that there is part of the stems eaten...as in missing.....or are the stems just cut off at ground level. If it is the latter, it is probably damp-off which is prevented with an application of Captan.  Or by heat treating the soil and bleaching the containers.
 
Smart move, that pre-test!
