Sure, as long as disk two is accessible by Linux.

I haven't tried qemu, however bochs (a free PC emulator) is
quite capable of booting BL from within Windows XP. The only
drawback is speed, but if you have a recent computer that should
not be a problem.

You may want to learn how to burn ordinary CDs in Linux, first.
