My first thought was 'no problem at all', but then I have to wonder if the rotting roots might be tying up soil nitrogen. If you find parts of the old root system when you plant the apple tree, maybe add a little compost.

Would it be a bad idea to plant an apple tree near the stump of a large
pine tree? It's been a stump for at least 3 years.
