Rot - decaying caused by bacterial or fungal action; decay usually accompanied by an offensive odor

Bletting: A form of decay seen in fleshy, overripe fruit.

Fermentation - a process in which an agent causes an organic substance to break down into simpler substances; especially, the anaerobic breakdown of sugar into alcohol

Generally speaking, I would say to use rot as a general term for anything decaying; use bletting when referring to fruit; and use fermenting when one of the known/desired products is alcohol.
