Why did you pull the flowers out of the garden roots and all? It is always best to leave the roots...cut the plants off at the soil level without leaving a stub. That way over winter they decompose adding to the soil. In plants that fix nitrogen pulling them out roots and all means you pull the nitrogen with it as it for the most part is released after the plants die.
