I just tried setting the environment variable FREETDSCONF to
/usr/local/freetds/etc/freetds.conf and it works. That just doesn't
explain how the other one was working though. Can anyone explain this?
I unset my FREETDSCONF environment variable and set TDSDUMPCONFIG to a
file and reran my script. The output is:

Now if I have a section in that file that looks like this:

[MySqlServer]
host = MySqlServer
port = 1433
tds version = 8.0

Why did it say not found?

I have a new SQL Server installation that is running on the default port
(1433) that I cannot connect to. I can connect using TSQL that comes
with FreeTDS 0.62.4 and I can connect to another installation of SQL
Server just fine. I keep getting this error:

src/tds/login.c: tds_connect: 192.168.0.1:4000: Connection refused
DBI connect('server=servername','loginid',...) failed: (no error string)
at ./check_mssql line 99
error: OpenClient message: LAYER = (0) ORIGIN = (0) SEVERITY = (78)
NUMBER = (41)
Server servername, database
Message String: Server is unavailable or does not exist.

Show us your tsql command and the freetds.conf entry. You're trying to
connect to port 4000, which probably isn't the port your Microsoft
server is listening to.

If you use "-S servername", you're referring to a freetds.conf entry.
If you use "-H hostname -p port", you're not. The -p option is ignored
when used with -S.
