I'm doing a query from a php script! The first to 500+ rows on mysql and
the second to mssql on 50+ rows both across the same network.

Assuming this is not just a troll (which it very much resembles -- not even Microsoft would claim that SQL Server can touch MySQL's speed for the functionality it implements), you will get a much more useful answer if you provide:

 1. specifics about what you are doing; and
 2. comparison of timings of the same operation using the same
    SQL Server on the same network with and without freetds.
