It wasn't all that interesting. Depending on how you create a URL for a file in Java it can either end up being file:///path or file:/path on Unix. The mismatch meant a comparison was failing. On Windows, you always get file:/C:/path or something like that some there was no mismatch and the comparison succeeded.
