OK, if it is a fungus there should be other symptoms such as down curved leaves, the presence of hypha and fruiting bodies. 
How have the seedlings been fertilized for the past 3 months?  Perhaps the roots are so well developed because they are desparate to find nutrition? Stunted upper foliage can be a sign of poor nutrient uptake.
