I have hand pollinated apricot, meyers lemon, and cornus mas with a Q-tip.  I've always been able to see the color of the pollen on the cotton, although sometimes I have to look closely.

I have no idea if my attempts were necessary or sufficient.  The apricot attracted little flies after I was done, and they probably did the job.  This year I neglected the cornus mas and it seems to have set fruit.  I don't think I've ever left the (indoors) lemon tree unpollinated. So I have no control.

A couple of further questions:
 Should the pollen show up on the end of a brush when it is shedding or is it too tiny too see (I can't see any yet)? Also, can pollen be stored for any length of time so that an earlier flowering tree could pollinate a later flowering one?
