I agree. Just because they are not compatible doesn't mean that one will die. You would lose more yield from moving something than from leaving it in place. I just use the companion thing as a guideline. I've planted fennel in my herb bed, 3 different kinds, in fact. Fennel doesn't get along with anything, but what am I supposed to do, plant it in the middle of the pasture? Nope, it is right next to other herbs and flowers. We will see. I think of the companion planting scheme like a garnish for food. You can eat the dish without the garnish, but a garnish makes things more interesting, more appealing-it's the icing on the cake. Maybe borage attracts the proper pollinators for tomatoes, but the tomatoes will grow with or without borage and basil underfoot. Knowwhadimean?

peas and onions are incompatible. Great. So... pull out the onion or leave
it? The garlic was planted there last fall--I put in onion here and there

Leave it. Not being companions does not mean that one or the other turns yellow and croaks. It just means that they mildly annoy each other ... or might do so or might not. You should still get plenty of peas and onions AND it just might discourage the deer. They depend very heavily on smelling anything different and if the oinion odor masks that, it makes them nervous.
