You’re right that the “City of David” referred only to the citadel, as can be seen in 2 Samuel 5:7, 9.
Jim Stinehardt is wrong—“City of David” is written עיר דוד (YR DWD in 2 Samuel 5:7, 9, 6:10, 12, 16, 12:27, 1 Kings 3:1, 11:27, Isaiah 22:9.
