Nothing is going to happen in 1.0. It's too late for such major changes.
You've raised some valid issues that I need to consider. Just making it protected probably isn't going to happen. I had planned to make setInternalDTDSubset public in 1.1, but you've pointed out some flaws in the implementation I was thinking of.
OK.
Meanwhile, I'll go ahead and patch it as protected or public for the next Nux version. This will introduce a custom document serialization/deserialization mechanism that faithfully reconstructs XOM documents, including the very same DocType.
