Aloha,
I don't fully understand how nature organizes, stores, and retrieves
information and I feel a little overwhelmed by being tasked with
achieving such an understanding
It may help to remember that 'nature' does no such things as 'organize', 'store', 'retrieve', etc.
These not-things are all abstractions of human observations (or lack thereof, as the case may be).
So you (we, actually, if this is still a collaborative design effort - it's not all on your head IMO) just need to model and then implement how we humans want to store, organize and retrieve our abstractions of our observations.
As for the rest, I support staying on track with our once-upon-a-time core/basic/initial project of creating a permaculture-centric DB of plant information that allows contribution from the larger community.
Keep it modular and open and all the other wishes on the ever-expanding wishlist can be realized in good time...
