I finally found that the problem appeared because libtool was installed in
unusual place in our environment, so automake couldn't find libtool.m4
file where AC_PROG_LIBTOOL macro defined.

Fixed that by adding -I /path/to/libtool/m4/directory
to ACLOCAL_AMFLAGS macro in top-level Makefile.am
