A long time ago I read about a vineyard where the grapeseeds were put in a container and the heat from their fermentation was led through pipes that heated glasshouses. The resulting compost was then used, and none of the seeds retained viability.

It would have to be an enormous container for all the apple pomace, but perhaps just covering the pile with tarps would heat it enough to kill the seeds.
