Fermentation. THe honey either had moisture introduced to it or (and most likely the case) it was harvested with a high moisture content (say 19% or higher) and is slowly converting. Its not botulism or shouldn't be. Do a google search for fermenting honey, choose images and look at the images of the honey where they stratify. Does it look like yours? Just had a bottle do this the other day. My own fault with a test a project making whipped honey.
