I have a similar problem. Quite randomly update of linux spell to a newer 
version goes weird: it won't pickup the config file I tell it to use and also 
discarding all the changes I make via make menuconfig. 

The last time I had to manually copy the config file to /usr/src/linux/.config 
before doing the updates. It did the trick for me.

The other time I simply "Load Alternative Configuration FIle" (or whatever 
that menu entry is called) and it either picks it up or pics it up *not*. I 
can't see any logic behind such a behavior yet it is an undeniable fact.

So, all I do to resolve this issue is recasting linux spell and trying to feed 
it my .config file either by loading it via make menuconfig or putting it 
manually in the right place (/usr/src/linux/ obviously) before issuing: 
cast -r linux.
